Everything. Everything.
Ahh, good question. Brilliant, that, really. Of course the Doctor has skills. Plenty of them really. Like inventing the banana daquiri a few centuries early, and pretending to be drunk to fool some clockwork robots trying to steal the brain of Madame du Pompador. Always bring a banana to a party -- bananas are good. Where were we, though...? Ah, right! Skills! Despite coming across as quite mad more often than not, the Doctor is absolutely brilliant. His mental capacity is far beyond that of a human's (though that's not to say he's more intelligent than humans as a whole), and his mind works at speeds that no one but another Time Lord would be able to comprehend. His intelligence is far above the average curve for humans, though there are sure to be a few out there who can match, or even outmatch him, but that intelligence is limited by his rigid ways of thinking. He's always several steps ahead in conversation, which once again, leads to most people thinking he's absolutely mad. As a few of his companions have noted, it's best to just nod when he takes a breath.

Genius level IQ aside, the Doctor is also absolutely brilliant when it comes to technology. That being said, his sonic screwdriver does help him out a bit there. Brilliant little thing he made himself...it can open any door anywhere as it's not deadbolted...or made of wood. It doesn't do wood. and hack any computer in the universe. Even without his sonic, the Doctor is incredibly technologically literate. It does make sense, though, considering he speaks nearly (if not) every known language in the universe. He's always been able to see a bit more...eye to eye with machinery than with humans, truth be told.

Of course, this particular Doctor, while still being part Time Lord, is also part human. As such, his Time Lord intelligence is also tempered with human ingenuity, meaning he thinks in ways even different from his other incarnations. He has the potential to think of work-arounds, and new solutions where the proper Doctors wouldn't be able to.

Where there are strengths, however, there are always weaknesses. The Doctor just happens to hide his well -- for the most part. He's been through so much in his many years of life (considering he shares all of the Doctor's memories and emotions up until the point of the aborted regeneration), and it's shaped his reactions to situations. He's prone to bouts of extreme emotion, and can often let that affect his better judgement. He has an incredible amount of darkness inside of him, and it's often fighting to surface. Unlike the Tenth Doctor proper, this Metacrisis Doctor is much harsher, angrier, darker, and not bound quite so tightly by Ten's moral code. This Doctor isn't above killing to save lives.

Being part human, this particular Doctor only has one life...and to top it of, he ages. He's very much mortal, and unlike his other incarnations, if you kill him, he can't regenerate. He's no more durable than anyone else... oh and has he mentioned he only has one heart? It's a bit disgusting really.
